lol I love how late I am on this. (not really!) But I was a huge, huge Dark Angel fan. I watched every episode RELIGIOUSLY when I was 14. I'm repeating some stuff, but hopefully also adding a few little tidbits! I just can't resist replying.
Logan was shot in the pilot episode. The bullet severed his spine, and it was basically the mechanism that brought Max and Eyes Only together. Since he couldn't save lives anymore, he convinced her to do it while he did the technical stuff and promised to find info on her "siblings". He was able to walk again when he and Max met this guy who thought he was a hero and stuff. He had invented an exoskeleton that let him jump and run as high and fast as a transgenic. They thought he might have been an X-5, but at the end of the episode, he gives Logan the exoskeleton. There was a bit of blood transfusion and stuff from Max that let Logan walk without the exoskeleton, but it was only temporary. It didn't permanently fix the problem, or else they obviously would have done it sooner.
Logan does stay pretty much wimpy and annoying the whole series. =/ Someone else already mentioned the virus and the no touching thing. Max had other preoccupations in S2 anyway that it didn't really matter that much. The whole government finding out about transgenics and stuff, which was Logan's fault. In a desperate attempt to stop Manticore, he revealed their secret, which is when they all start coming together and letting Max and Alec lead the "Freak Nation".
I think Jensen's in pretty much all the eps of S2 except maybe a couple of them. I love his character, cause you're right, smart alecs FTW. Alec isn't nearly as awesome as Dean, but he's still pretty cool.
S2 is an incredibly infuriating cliffhanger. I've heard it was resolved in books, but I never got around to searching out those books. And the books apparently weren't written or created by James Cameron, so I wasn't too intent on finding them. I'm a really stick-to-canon kind of person on print merch. There was supposed to be a third season. Fox sucks.
